Resolve project-local skill roots from the Git repository or current directory, with FileManager supplied through command dependencies. Apply the same scope to install and uninstall while preserving the home-directory default and rejecting conflicting --dir options.

make test,make analyze, andmake buildpassed. Tested project-local install and uninstall with the release binary. The test suite reports one known issue in the HTTP test transport.
